HPLC vs mass spectrometry: what's the difference?
HPLC measures how pure a sample is. Mass spectrometry confirms what the sample actually is. A certificate with only the first test can tell you a completely wrong compound is "99% pure."

What HPLC actually measures
High-performance liquid chromatography (HPLC) separates the components of a sample and measures what fraction of the total signal comes from a single peak. A "99% HPLC purity" result means 99% of what was detected came out as one thing. It says nothing about which thing that is — the test doesn’t know or report a molecule’s identity, only how homogenous the sample is.
What mass spectrometry adds
Mass spectrometry measures the mass of the molecules in a sample, which — for a peptide with a known, predictable structure — can confirm whether what’s present actually matches the expected compound. This is the test that answers "is this really BPC-157" or "is this really copper tripeptide-1," rather than "how clean is whatever this is."
Why you need both, with a concrete example
A wrong compound can still be "99% pure"
Imagine a synthesis error produces a peptide with one wrong amino acid — structurally similar to the intended compound, but not the same molecule. Run only HPLC, and if that incorrect peptide is the dominant thing in the sample, it can still report as "99% pure" — because HPLC purity only asks how much of the sample is one consistent thing, not whether that thing is correct. Only a mass spec identity check would catch the error.
This is not a hypothetical concern in a market where a widely cited figure holds that 43% of peptide samples submitted to one independent testing lab (Janoshik Analytical) in 2024 failed to meet their own label’s purity claim2 — and purity failures are the easier problem to catch. Identity failures, without a mass spec check, can hide behind a clean-looking purity number entirely. Treat that 43% as an order-of-magnitude signal about the state of the market, not a precise statistic — it draws on a self-selected pool of submitted samples, not a random survey, and we sourced it from secondary coverage of the lab's data rather than a formal published report by the lab itself.
What to ask for
When you see "third-party tested" or "lab verified" on a product, the specific question worth asking is: does the testing include mass spectrometry, or only HPLC purity?
